I wanna get a new front right knuckle, but are the holes for the calipers the same between the two designs?

Yes, Nissin and Akebono utilize the same mounting points, just a different design in terms of caliper and caliper bracket. However, the knuckles in 90-93 Accords differ in terms of ABS versus non-ABS, in terms of mounting points for the ABS related items.
So if you have ABS, get an ABS knuckles. Otherwise, either one will work for you.
