How to get rid of header rust?

you could wrap the header w/ Thermotec exhaust insulating wrap. It supposedly retains the higher exhaust temps inside the header and gives better flow, also improves exhaust velocity....meaning slightly more power compared to a non insulated header. It also allows for MUCH cooler engine bay temps so you won't cook all the electronics inside the eng. compartment.
Here's my wrapped DC Sport header:
The stuff I used:
1.5 rolls of 15ft white exhaust wrap, and 6 snap straps. Total cost was about 30 dollars

This doesn't help his rust problem. In his pic, it's the mani flange that's rusted, not the tubes. But your header looks sexy all wrapped up!
