The studs are designed to make installation easier and make sure you have it on correclty, Ive installed them before, I ran into a similar issue.
My issue was on a 89 Accord where the aftermarket pressure plate had larger holes than the OEM flywheel.
Reason I say not to worry is the main bolts for the Pressure plate center it just fine. We put his car back together and it drives today, just like the one you did.
I do agree it is not right you had to modify an expensive ass flywheel!
My fidanza flywheel had replaceable studs, where the base was rather large (such as the one you pitcured) but then the protruding stud was quite a bit smaller. Someone at the factory put the incorrect stud in.
If that was the last Flywheel then I can assume that the next batch will have this issue aswell.

I have a light flywheel with a pussy ass clutch pedal. (OEM)
My normal starting RPM on level ground is 1200, it changes on my mood and if im on a hill or not.
